The Potters youth side missed out on the three points in a game that the youth team coach described as their best performance of the season.
Both sides were awarded a penalty but it was Crewe who managed to convert their spot-kick to claim the game.
City were in control of the game and set the pace early on, with some fantastic forward play.
Under-16 forward Louis Moult showed off some excellent skill and danced around the defenders into the box where he was dragged down.
The Referee awarded the Potters a penalty and Moult stood up to take it, unfortunately he missed.
The Potters continued to dominate the run of play after the break. Crewe were stuck in their half defending City's advances.
City keeper Tom Harrison was hardly tested until 60 minutes in when Crewe were awarded a dubious penalty.
It was adjudged that the Potters had handled the ball in the area, Crewe grabbed their lifeline and netted the only real chance they had had all game.
Stoke were not to be perturbed and continued to dominate the game, demonstrating an array of skills to boost confidence in the dressing room.
Youth Team Coach Adrian Pennock was very pleased with the boys performance, "I was very pleased with two players in particular, Ryan Connor and Louis Moult who are both under-16s boys. They both did very well, Louis had an outstanding game, for a 15 year-old boy.
"Result-wise it wasn't very good but performance-wise I was really encouraged,"he added.
