An experienced Wigan side proved to be too strong for a young City team at Robins Park.
David Graham's second-half brace was the difference between the two teams although the Potters had a late penalty saved by Latics 'keeper Gary Walsh.
Coach Dave Kemp fielded a young side who battled well in the opening 45-minutes against a home outfit which included former Manchester United 'keeper Gary Walsh, Alan Mahon and former Sunderland defender Emerson Thome.
City stemmed the Wigan attacks for the best part of an hour but the pressure from the Latics eventually paid off in the 65th minute.
Mahon's pass eventually fell to Graham, who slotted the ball coolly under 'keeper Ben Foster and into the net.
Four minutes later City were still reeling when Graham collected a pass on his chest, rounded 'keeper Foster and rolled the ball into the empty net.
City were never likely to recover from two goals in four minutes but were awarded a penalty when Scott Musgrove was bundled over in the area by Greg Traynor.
Jay Denny placed the ball on the spot but his effort was tipped round the post by Walsh.
